Is it possible to set the instancekeys to use either one of 2 different items to see if they have the key.

I looked in a newly installed Roster 2.0 and noticed that my character isn't shown to have the Black Temple key.
I've looked through and I assume it's because he has a "Blessed Medallion of Karabor" and not "Medallion of Karabor".

No, you can only have one key per defined instance. I seem to remember looking into allowing multiple keys but not being able to figure it out, which is why there is a special syntax for lockpicking.
